Seems like the USS Comfort and the Army Corps hospital built at the Javits Center could have been used as a "buffer" to send NH residents in downstate (the vast majority) that didn't need to stay in hospital beds that were desperately short in the NYC area. 

Did he ever offer an explanation why they weren't used for much of anything?

If I had to guess I'd say they were holding those for acute cases. But I don't know the reason they didn't use them was ever mentioned.

Well it was and it wasn't. 

Hindsight is 20/20 of course, but yeah, knowing what we know now they could have used that for the nursing home people instead of sending them back to where they came from.

Of course if the outbreak was worse than it turned out to be, they would have had the resources there at the ready for the hospital overflow and they wouldn't have been able to use it anyway.
